There are so many differences between Philippines and Indonesia, from cultures, traditions, foods, values, ideology etc.
Philippines is an archipelagic nation with 7,000 islands while the Indonesian archipelago has roughly 17,500 islands
Although Indonesian and Filipino are parts of Austronesian family, Indonesia is the only Melanesian country in SE Asia due to large Melanesian population from Nusa Tenggara islands to New Guinea island (Papua) however Philippines also has small Negrito population which known as Aeta people who live in remoted area.
Indonesia is way too diverse and the people get used to colorful diversity than Filipinos who inhabiting much smaller archipelago which the culture is somewhat not extremely different to each other.
Indonesia is predominantly Muslim while Philippines is Christian. Muslim-majority Indonesia has the only Hindu island in the world Bali and big Christian chunk of island Papua, while Christian-majority Philippines do only have small Muslim chain of islands Sulu.
Both countries were also being subject of colonization of foreign powers, Philippines being Spanish colony and Indonesia was the Dutch oversea entity, the latter then became the biggest European colonial possession in the whole SE Asia. Had the other European powers aside Dutch colonized Indonesia, the archipelago today would be divided into separated small nations like what we see today in Carribean islands, or the former British colonies in Southeast Asia, they don't unite as one single country.
Along with her Malay sisters Brunei and Malaysia, Indonesia owns the biggest island in SE Asia ; Borneo which Philippines contesting a part of it, Malaysian state of Sabah.
Both countries have significant Chinese population, while Filipino Chinese have integrated with majority population being Catholic and everything, Indonesian Chinese could maintain their identity, some of Indonesian Chinese are totok (pure bred) who are still Buddhists or Confucians although the most of them are Christians.
Indonesia also got significant population of Arabs who are descendants of Yemeni traders from Hadramaut even in the small towns like Solo, Purwakarta or Pekalongan and Indian in North Sumatra and Jakarta while Philippines doesn't have any Foreign Oriental population (this is a Dutch term for stratification purposes in colonial time).
Indonesia was the center of civilizations in the past, having biggest Hindu empire Majapahit and huge Buddhist kingdom Sri Vijaya as its predessor kingdoms, even Paramesawara the founding figure of Melacca empire in nowadays Malaysia was the prince of Sri Vijaya. Various maps and historical researches indicated that Javanese Hindu Majapahit empire reached the Philippine shores and made the parts of it as its vassal states.
While Indonesia got numerous and huge ancient religious monuments like Prambanan and Borobudur, Philippines got none.
Indonesians eat spicy foods with ..of course.. various rich ingredients because the archipelago was the famous Spice islands that attracted European colonizers to come to the region in the past, while Filipinos seemed comfortable eating what Indonesians might say a bland food compared to our equatorial island's cuisines.(hope It'll work)

If you meant non-modern day paintings from both countries then the difference between Indonesia’s and Philippine’s is that the majority of art that the Filipinos are well known for, are mostly paintings during the 19 century and the Spanish and American colonial period of the Philippine’s timeline It is more simplistic in the sense that it has to do more with realism. Philippine’s art look similar to American art as well.
